Yeah I'm still a tad confused about the battle that happened today between the two combine and like every citizen. Can some one fill me in on why and how this happened?

Here comes the story :
The citizens started to resist, grouped up and made up a resistance at the plaza.
Their main goal was to capture back City 23.
Some of the resisting citizens died and some of them survived in the battle between the Combine and the Resistance.
(I mean 'Resistance' not like... 'The rebels, Aka the guys in suits'.)
They used tactics and listened to the radio of the combine to know their moves they got into the nexus by following one of the units.
The overwatch got deployed and some of the surviving resisting citizens got out just in time.
They ran away and are now left alone at some unexplored place.
